Thankfully, a highly respected mapper took pity on me and told me how to fix it. I have to assume you are using BrowEdit Revision 620, which is fine and probably best for everything except saving. You can do all of your texture edits, model placement, and terrain adjustments in r620, but after you've saved it, you should re-open the map in BrowEdit r586 and save it again.
