As the title says. How to use .diff file or .patch file?

does it needs a program / software or tool?

Use TortoiseSVN, download it on google.

Use TortoiseSVN, download it on google.

src/map is not a working copy << it says.

In order to apply the patch, your rAthena files must be downloaded from the SVN i.e checkout using TortoiseSVN. If not the patch wont work

manually means you open the .diff file / .patch file and see what are the things being changed there..
